I bought a server on nitrado and I'm planning a few months' break from playing and I'm not going to pay for the server every month, is there any option to save the server and after a few months to play again on this record?

You have 2 options. (1) continue to pay the rental (as you mentioned you are not interested in that. just answered it for when others search or read). or (2) Download the files via FTP to your PC.

Should I move the entire ARK.SE file or just ARKSAVED? -
Personally I move the entire folder. You really do not need it all though.

And after I buy server again, where to upload the file? "main panel" or somewhere in the file browser?

You would reverse the download instructions as per Wiki by using FTP.
